Visual Studio Web Deploy erases IIS svc and xamlx Managed Handlers

I'm trying to publish my Sitefinity 7.3 build to IIS 8.5 and every time I deploy it removes the *.svc and *.xamlx managed handlers and script maps. 

I'm following the iis set up info here docs.sitefinity.com/configure-the-iis-to-host-sitefinity-projects. 

This is more a IIS question but any ideas?
