1. Is there a way to disallow a Rollbase Administrator from using the "Login As" function? One of our partners want to prevent the Administrator from viewing the Customer Records for privacy concerns.
I couldn't find it in Administration Setup > Roles > Administrator

2. The same customer has rebranded the Rollbase instance as "Smart Apps". Is there a way too customize the "Welcome Email" to reflect the branding and add other info into the email template?

1. Rollbase administrators have access to all functionality. So the answer is "No". Just give your users non-admin Role.
2. Open your "User" object definition and customize "Welcome to Progress Rollbase" email template.
This will apply only for the users within the current tenant space. If you are creating a new tenant/customer the first admin user will get default welcome mail.
I think the ISV (who create and maintain tenants/ customer) need to customize templates and than publish the 'Progress Rollbase' Application so it will be used for the newly creating customers/tenants.
