A violent blackout (flashing twice or three times all the office electric system) got me this error when I save some, not all,  procedure file, also for some UIB windows, the editor says: 'Only one instance od the AppBuilder is allowed per file':

Errors occurred during the build.
Errors running builder 'Progress Builder' on project 'AppServer'.
Problems encountered while deleting resources.
Error deleting resource '/AppServer/AppServer/BI/paqs01.r' from the workspace tree.
Could not read metadata for 'C:\oetap2\.metadata\.plugins\org.eclipse.core.resources\.projects\AppServer\.indexes\5c\47\properties.index'. Unexpected version: 0.

I'd start with an error scan on your hard drive.  

Probably overkill...but try the following in order:

1. Delete the project (not the code, just the project from the workspace

2. re-import the project: this will make eclipse rebuild its own indexes.  

3. Run a full project clean and rebuild to make sure all the r-code is correct and PDSOE r-code indexes are sane.

Got an error while deleting the project form PDSOE :

"

Nevertheless, it was deleted... and was able to import back the contents-..

I wouldn't trust that workspace anymore if you are getting errors like that.  It might be ok, but it might be time for a new workspace.
