Using the Customisation Editor removes the need for doing anything with JET directly, except provide a JET template to use. The Customisation Editor will always use the same wizard.
If you're wanting to build a new wizard, you'll need to create a project, design the screens, implement the wizard logic, etc, etc. With this approach, the end result will be completely independently of the Customisation Editor.
