How can I get the customization editor to apply it's changes to perspectives other than the OpenEdge Editor perspecitive?
I need customizations in the AppBuilder perspective as well.

The customization editor only contributes the action set it builds to the default abl editor perspective. You can work around this though.
You can tweak any perspective by manually adding the necessary action sets to the perspective.
Switch to the perspective you want to change. Right-click on the main workbench toolbar and choose "customize perspective". The second tab contains a list of all the action sets. Put a check next to the action set you want added ot the perspective.
