Classes not compiling in 10.2B

It seems that OEA 10.2B is not compiling classes where there is a class in the same name in a different folder in the same project.

For example,

There are classes named Cust.cls in two folders:

• CrudForm.Cust
• Lookups.DataServices.Services.Cust

If I run a Clean in OEA, only one of those gets compiled.

In my Project preferences   OpenEdge / Build I have the following settings:

• Save r-code - checked
• Build only when source code files are newer than r-code.   - unchecked

Please let me know if there is an additional setting or parameter that I'm might be missing. This is causing a lot of problems.
